The Jedi trusted them. And the Clones didn't have a moment of hesitation. It was just another order. I think that was the worst part, that it was just another order.
The creepiest thing for me was how human and jovial and friendly the clones had been with the jedi. Before he got Order 66, that commander had been like Obi-Wan's Wedge.
